Too many to choose from!
These may be my top three, but it's impossible to tell unless I read every single transcript over again. There was just so much great stuff this season that I'll just say that these are definitely three good ones.

From Sateda:

SHEPPARD: I’d do anything ... for any one of you.

Really, that line and the ones immediately before show us more of Sheppard's inner workings than we usually see in any ten eps, and I loved the way it finally confirms our suspicions that yes, John is the ultimate lone wolf - a maverick, sure, but also a little socially inept, a little maladjusted - who has finally found a home among another group of people that for reasons of their own don't quite fit in anywhere else. Atlantis, my friends, is the Island of Misfit Toys.

From Tao of Rodney:

SHEPPARD: I refuse to accept that.

This is an ep whose script I actually got a peek at last summer in Vancouver, and I waited months wondering how JF was going to deliver that line (yes, I'm a dork). He did not disappoint - that low, taut tone was perfect, and that combined with the candlelit meditation and the tears in his eyes at Rodney's bedside made this the premier McKay/Sheppard ep of the season for me.

From McKay and Mrs. Miller:

McKAY: How are you? Are you happy? Are you OK?

I was surprised to hear that they almost didn't do the hug at the end of this ep, because this was an absolutely beautiful moment - the moment when Rodney realizes that in the end, all he has to do is mean it. The words aren't always important. Have I mentioned that I love these characters to distraction?

Oh, John.

I love your comment on #2, because I would have been the same way had I seen the script. I loved Sheppard's determination to save Rodney.

As for #3, I'm really surprised, too, that they weren't going to hug because OMG, best hug ever! I actually got sniffly the first time I saw it. Yes, yes, okay, maybe the second time I did, too. But definitely not the third time. Nope. Not me. That was someone ELSE making those sniffy noises.

I think my friend's wife thought I was a freak because I was actually whispering, "oh my God, oh my God" when I got to the scar-healing scene, and to her it was just a job, but man, I knew it was going to be an awesome episode.

I think I read the thing about # 3 on either DH or KH's blog or in an interview, but yeah, I know they considered not doing it, and that just would have been wrong. God, Rodney is the woobiest of the woobies in that. Those boys need hugs.
